I bought a domain about a year ago through GoDaddy and intended to create my website on their platform too.
However, I didn’t like their website creation options so I instead opted to create my website on Wix and run my domain through Godaddy.
I now have the following under my products and services with GoDaddy:

My domain with full protection

Websites + marketing premium Intl
-
2 Microsoft 365 email essentials accounts with my .com domain
I connected my website on Wix with GoDaddy a year ago and everything has been running fine.
However, a year is now up and they are both trying to bill me. Wix wants £288 for my business plan (which I’m assuming is just my website). GoDaddy wants £29.89 for my domain and emails. Again, that is fine. However, the problem is they also want £172.66 for the “Websites + marketing premium Intl” service.
But I don’t use that service, my website is on Wix. I dont need the website option on GoDaddy any more and I don’t want to pay for it.
If I delete that part of my plan, will they delete my domain? Will it affect my Microsoft 365 email accounts? Will it affect my website on Wix? Will I lose access to that site or crash it entirely?

I haven’t used the other two products (email and website) through GoDaddy, but my understanding is that all of their products work independently. You should be able to delete the website+premium marketing package and the other elements (the email and domain ownership) should remain. Any website that is hosted by GoDaddy instead of Wix, though, will be scrapped- but that shouldn’t be an issue for you if the site is actually hosted on Wix and your DNS records line up as such.
